If I recall correctly, it does take place after season 2.

According to a subtitle, Yoshika is 16 in the movie.
So it'll take place between Oct 18 1945 to her next birthday on 1946.
In addition, Francesca mentions Regata Storica taking place.
This Venizian festival takes place on first Sunday of September, so it can be assumed movie takes place around autumn of 1945.

SW-Patton lived 5 years longer than the real one.
Several witches survived their archetypes.
Wight manga and Zero were set before the first anime season.
Even 30 years after the first Gundam they still make things about the One Year War.

There is no reason to assume the war will be over after the movie. Heck, the war in Europa should be over by May '45 and there are strong hints it's still ongoing September of the same year.

New media can also be put before '45.
I don't see the franchise ending anytime soon, only ye olde 501st, but that was clear anyway...
